The attack, which took place at 8:30pm, follows the death of social worker Alexandra Mehzer, 22, who worked at a centre for refugee children. A Somali boy, aged 15, stands accused of knifing her.
According to Swedish media title Aftonbladet, a gang handed out anti-migrant leaflets that said "It is enough now!" and threatened to give "the North African street children who are roaming around" the "punishment they deserve."
The mob attacked people who didn't appear to be ethnically Swedish, including minors. Those in it wore black armbands and balaclavas to conceal their faces as they stormed the station.
The leaflets also said: "When Swedish streets are no longer safe to walk on for normal Swedes, it is our DUTY to fix the problem."
A 16-year-old called Christian told the newspaper he hid in a supermarket after being hit in the face.
Another witness told Aftonbladet: "I saw maybe three people who were beaten. That was no football brawl or something similar. They targeted migrants. I was quite scared and ran away."
They added: "I was very scared and really thought I would die."
Following the attacks, four people were arrested - one for assaulting a police officer and the others were charged with being masked in public, which is illegal in Sweden.
The attackers have been linked to football hooliganism.
Stockholm police spokesperson Towe Hagg said the group "gathered with the purpose of attacking refugee children."
Sweden took in a record 160,000 refugees last year.
